That is a great thing of you to do! I would invest in some gators. they are for hiking, and they should do a pretty good job of keeping the water out of your socks and shoes. Other than gators I don't see much you can do other than change shoes at the halfway point. Even if you waterproof your shoes that will have no effect if it rains constantly.
