Congratulations! That is a great thing of you to do! I would invest in some gators. they are for hiking, and they should do a pretty good job of keeping the water out of your socks and shoes. Other than gators I don't see much you can do other than change shoes at the halfway point. Even if you waterproof your shoes that will have no effect if it rains constantly.

Gators: http://www.amazon.com/Trail-Gaiter-High-Mountain-Hardwear/dp/B001EN5DTA/ref=sr_1_6?ie=UTF8&s=apparel&qid=1224718490&sr=1-6
References :
amazon, and my own knowledge, I run A TON of miles

there are sprays availible to help shoes repell watter, check around local shoe stores and athletic places, maby they will have some, maby not, if they do i'd say it's a worthwile investment

if notdo the trashcan thing, and ducktape the bag around the shoe, that way you have a tougher substance taking the beating, and the bag wont fill up with watter

actualy, if yo make sure not to do it do tight, you could forget tha bag and go straight to the tape, though it is a tad tedious to remove it
References :
experiance in track and wrestling
